I believe this is the case in NJ and it wouldn't surprise me if NYC had a similar law considering how restrictive Bloomberg has made gun possession, but if you are transporting the gun into and/or out of the state, I believe you are required to obtain a temporary permit. But like I said, I'm not certain on this...

if he were just transporting it through the state, as the situation is covered by federal law:
18 USC § 926A - Interstate transportation of firearms Notwithstanding any other provision of any law or any rule or regulation of a State or any political subdivision thereof, any person who is not otherwise prohibited by this chapter from transporting, shipping, or receiving a firearm shall be entitled to transport a firearm for any lawful purpose from any place where he may lawfully possess and carry such firearm to any other place where he may lawfully possess and carry such firearm if, during such transportation the firearm is unloaded, and neither the firearm nor any ammunition being transported is readily accessible or is directly accessible from the passenger compartment of such transporting vehicle: Provided, That in the case of a vehicle without a compartment separate from the driver’s compartment the firearm or ammunition shall be contained in a locked container other than the glove compartment or console.
It wouldn't cover this instance as described in the article, since the gun was loaded. But then again, I've heard of police making the claim that having bullets in a magazine that isn't in the gun constitutes having it loaded and his bag may have been locked. I really doubt you can bring a loaded gun into an airport. Even if he has a concealed weapon permit, which I doubt, there are areas you just can't do that.

Well if he had it registered in SC I feel like charging him with something that extreme is stupid. It sounds to me like an honest mistake and it's not like he tried to do anything bad with it. He told them he had it. Seems to me like it's worth a fine, not 3.5 years in jail.

That's a really weird situation. Why did he bring the gun? He obviously wasn't trying to get it on to the plane I don't think. Weird.
I don't get why he's being charged unless he illegally acquired it. He told them he had the gun, it's not like he tried to sneak it on.
New York has restrictive gun laws.
He probably doesn't have a permit for said handgun and/or never registered it.
Fun fact: it's perfectly OK to fly with legally owned firearms provided they're unloaded and locked in a hard case that is checked baggage.
Fun fact #2: if you fly with a firearm that is locked in aforementioned checked baggage, you may not give TSA the key and/or combination.
